The Jesus thing is an extended metaphor, kids. It's about unrequited love, and how it feels so bad to know that she'll (or he'll) never feel the same way; it feels like the end of the world and like you'll never be able to pick yourself up and love someone again - 'never will I rise again'. The Jesus metaphore - it's using the fact that in the scriptures Jesus 'so loved the world' and yet they let him die. This girl in the song just doesn't know or care that the guy is so in love with her. 'She's not so special' - he's trying to convice himself to move on, and he wishes she'd 'never come back here again': out of sight, out of mind. That's my opinion, anyway.
I think this song is about a guy who loves a girl, but she doesn't love him back. Plain and simple. He feels to be wounded and torn apart by his love, which explains the third verse. He can't believe she never noticed him, never noticed his advances, let the other men touch her before he could.

I heard this song on Pandora for the first time today. It caught my attention so I decided to look up the lyrics. My suspicion was rewarded, this is a very deep song.
Here is my interpretation.
"You see her... ...But she won't let you"
The verse gives the setting of the song. Boy has fallen madly in love with a girl, and for a reason that I don't think is stated, she won't let him have her.
It has also been debated, "Is the girl an ex girlfriend, or just a random girl"? Let me throw another option into the fire. She was first a friend.
No matter what option you choose the song at heart says the same thing.
"She's not so special So look what you've done boy"
The chorus to the song is the narrator internally talking to himself. He is repeating the lines over and over again.
The first line of the chorus is boy trying to convince himself, this girl is NOTHING SPECIAL, there are others like her. He is trying to reason himself into letting go.
The second line is the boys realization that not letting go is ruining him. He could be depressed, angry, or letting this situation impact other relationships. He knows he must let go or forever be ruined.

I think these lines after the first chorus are the boy wishing that this girl would stop haunting him. This could be in thoughts, dreams, or he could physically continue running into her. The biggest point made here is that no matter how hard he tries to move on and forget, the feelings keep rushing back.
"Now I'm nailed above you... ...Knowing never will I rise Again"
This is definitely the narrator using Jesus' death as a metaphor, an ingenious use of metaphor I might add. Just like Jesus the writer feels he is being slowly tortured because he can not have the girl, it is a slow painful death. She is obviously still close enough to him to know he is dying without her. It also seems that the girl at this point has chosen another over him. Possibly blaming her is another way of coping with the situation. The last line, "Knowing never will I rise Again" seems to be a final resignation, a realization he will never be over her. He is ruined. This is supported by the change in the final chorus.

The last line also seems to infer a part of him never wants to forget her, and now he is okay with that.
I admit I have selfish reasons for interpreting the song this way. I fell in love with a friend once, but she could only see my as a friend. Ultimately this became the demise of our relationship all together. I finally chose to accept my memory of her after following the progression of this song in real life.

Yeah, I think Kapranos was doing that. That's what I got, but then the end confused me. Was it about Jesus, or was he saying he was Jesus? I decided it was abotu a kind of betrayal; like the girl forced the relationship to an end, and he couldn't deal, and it felt like he was being crucified by her action.
I don't think the last part of the song is actually about the crucifixtion of Jesus. I think he was using that as a metaphor and an analogy. I'm not sure exactly what it is, but I'm supposing that it's about a guy loves a girl, but she doesn't share his feelings and he wasts a lot of time over her, which is bad because she's really bad for him. The final part suggests that he feels that he's suffered greatly because of her, as if she's crucified him, and he's basically a goner. Usually I'm better at wording this stuff, but for some reason I can't right now.
I believe this song is about a strong unrequited love and the feeling of regret that accompanies it. The narrator sees a girl and wants her, thinks about her constantly, but is unable to have her. Then he realizes what a waste of time the pursuit was and that she's just another girl ("She's not so special so look what you've done boy"). As for the last part, the narrator portrays himself as a sort of Christ figure who has done everything for this girl, sacrificed everything he was, hoping that she finally realizes all he has done for her.
You'll think I'm crazy, but I always found this song to be very powerful because to me it was somehow related to rape.
From "You see her" to "But she won't let you", well, that's the guy wanting to have sex with her but she does not want to. "She's not so special so look what you've done boy" as if he was saying "she is not particularly interesting, or beautiful, or intelligent, and you wanting her kind of killed her, look what you've done to her". "Now you wish she'd never / Come back here again / Oh, never come back here again." And now you're feeling guilty about it so you wish to never see her again. The "Jesus part" is about how the guy in feeling guilty and yet he accuses the girl for tempting him, because he saw other guys with her and it made him wanting her and everything. That's something rapists tend to do quite a lot, posing themselves as victims of the person they raped.
At least this how I've always seen this song.
